Running the Flight Reader installer wouldn’t cause this issue.
Are you aware of any way you can manually make this issue happen again?
The only thing I can think of is that I have been doing some testing with my NEO inside my house and it doesn’t get GPS and sometimes the log file will sync with DJI and sometimes it won’t so for the logs that don’t I have uploaded them manually usually by importing them into AirData then exporting them from there. I previously tried just importing the TXT log from my phone into Flight Reader but it didn’t work.
This issue seemed to start when I started doing the NEO testing inside my house and importing the logs I wanted and deleting the ones I didn’t want.

Do you ever sync flight logs to the DJI Cloud and then delete those flight logs from DJI Fly? If so, have you done that any time in between the previous time this issue occurred?
No, I have never done that, but lately with the problems I have been having I have been thinking about it, especially for the logs that I deleted from Flight Reader.
